Codeine is readily available in OTC cough meds here, it is not as regulated as they make you think. They most likely thought that you had a cold or something. A small number of westerners appear to operate in Japan on the basis that if something is illegal in Japan but legal in their own country, then the police will say "Oh, all right, then, that's perfectly understandable" and let them off.
