Does it have to be in Shibuya? If you don't mind a little bit of subway travelling, check out the Taito Ryokan in Asakusa. I stayed there during my first trip to Tokyo and liked it. Hard to beat for only 3,000 yen a night.

thanks for the tip Saint but Asakusa is a little too far.
I need to be closer to Shibuya, Shinjuku could be an alternative, or Sangenjaya.
Also, I want to be able to go and check out kokushikan university where I spent a year back 92, which is in Setagaya.

How much is cheap? Is 16,000 yen cheap or expensive for you? If it's okay, the Excel Tokyu at JR Shibuya is the best location hotel. Very clean rooms and some even have a computer for an extra 500 yen.

I agree with GG that a love hotel on Dogenzaka would be a good way to go. It's a relatively cheap option (although not the cheapest), clean, located where all the action is, and you get to experience Japanese culture (in a perverted/funny sort of way). Some of them even serve you free continental breakfast if you stay overnight!
