I've heard this same story come up now and again, but overall I question the wisdom in building large underground habitation areas in one of the most tectonically unstable places in the world regardless.

Well, they are building all that tunnel network under Tokyo for utilities precisely because it is less likely to be damaged in an earthquake than facilities that are closer to the surface. There are also some pretty massive flood prevention tanks and pipelines underground (the tanks kind of remind me of a subway station..).
