I have paid late a few times and the penalty is about 50,000 depending on haw late you are. Since they tale taxes out of your pay it may not be much. I get paid from overseas and have nothing taken out until I pay taxes in one lump sum so that's why my fee is aroung 50,000.
You can also file online too.

I'd like to file online, but my earning situation changed for this past year. I switched from working doing the salary man thing at one company to working there part time and doing freelance translation, so I get paid from several different places, and then to complicate things even more my health insurance and nenkin are through the company I work for part time, so I'm not sure how to fill things out correctly and need to go talk to the people at the tax office... this will also be my first year filing on my own as a "permanent resident" since I've now been here more than 5 years.

5 man is a bit steep though, I might be able to find a tax agent who will do a rush job for me on Saturday for less than that.

Try and file online anyway. If you make a mistake they will either refund it to you or make you pay more but you shouldn't have to pay a fine.
