I don't think I ever got that bamboozled by the subway system when I first arrived. The sheer size of some stations can certainly be intimidating and I've wandered aimlessly inside Shinjuku and Tokyo stations before finding the passageway to the line I want to take. However, I don't think it's that difficult to navigate if you spend a few minutes beforehand planning where you want to go.
I only started to take the wrong trains when I understood the system. Usually because my legs are automatically following a regular route when I actually want to go somewhere different for a change. Or I'm in a hurry and don't notice that the train I've boarded is an express and will speed past my destination without stopping.
