Depends on the number of copies. If it's below 100, consider Seven-Eleven's Net Printing service. (http://www.printing.ne.jp/) Upload the PDF from your computer, get a 8 digit code, then print at any 7-11 store. The price is 60 yen per color A4 page. If you need larger quantities or thicker paper, use Mojo Print (http://www.mojoprint.jp, full service in English) or PrintPac (http://www.printpac.com, only in Japanese but a little bit cheaper). I have used all three alternatives in the past without any problem.

Just checked Kinko's, they have a lot of locations open 24/7, the cheapest route is the "self-service" where you grab an available terminal and print it out yourself, the rates are : B&W - 11 yen per page, Color - 54 yen per page. Don't use the "online printing" or ask them to print it out for you since the rates will jump to 15 yen and 147 (!) yen respectively.
Second the Mojo print suggestion if you have the file in the correct format and the time to wait for the delivery. They are the cheapest printing that I have found. It is all on-line and they deliver directly to you or you can pick up if you
Otherwise, just drop into Lithmatic as they can tolerate any type of file. There are places all over Tokyo - some 24 hours I think.
Kinkos is not a bad option either - again 24 hours. Not the cheapest place in town but you can walk in and walk out with your stuff.
