"Howl's" was shown with English subtitles in the opening week at some cinemas but I haven't seen it advertised again.
The easiest way to see Japanese films with English subtitles is on DVD. The selection in Japan is pretty random and domestic releases don't always include the subtitle option even when a translation has been commissioned and is available overseas (Battle Royale, The Twilight Samurai). You need to check the details on the back. Films by Mitani, Shunji Iwai and Kore'eda usually have them. Miyazaki's DVDs mostly have subtitles but other anime DVDs, like"Innocence", generally don't. Films like the "Bayside Shakedown" series and "Platonic Sex" have subtitles which is slightly odd given that Kurosawa's films don't. Most of these will set you back 3,000 - 6,000 yen so renting is a far cheaper option.
Some Chinese stores in Japan sell VCDs which have been produced for Asia and you can often get a wider range of subtitled films from them. Although they are cheaper, the problem with a VCD is that the English subtitles are usually competing with Chinese, Indian or Thai subtitles on the screen
