i remember a few years ago there was a website of impounded bikes where you could put in the registration number and it would say where it was, but i can't find it anymore.

It would be very unusual for Osaka City to remove bikes and not put up any signs. If she was parked on private property or in front of a very large building it is possible that her bike was moved by the business/company she was parked near. It's also possible that a bunch of people came by and just scooped up all the bikes in that area to ship off to NK or somewhere.
She might want to swing by a nearby koban and ask if bikes were picked up on the date hers went missing. She might also try visiting the kuyakusho for that area as they should know the schedule for bike removal at the location where her bike was. The kuyakusho should also be able to tell her where her bike was taken if it was picked up at area X on day Y.
